    Please be more specific.

If you're saying what I think you're saying, transparent backgrounds are made by coloring the desired areas turquoise.

If SLumpEd is not giving you color, you need to configure the correct IWAD. Since SLumpEd won't accept SRB files, you'll need to make a copy of "srb2.srb" and rename it to "srb2.wad".

Fawfulfan, you don't have to rename srb2.srb; tt DOES accept .srb files.
Anyways, if you want transparency effects, you need to add cyan (Cyan, not turquoise), and import the game's palette into the image with an image-editing program (image must be a .bmp file).

Oh, I get what you're asking. Well, you want most sprites to be lined up with the cross so that it's down the center vertically, and almost completely above the center horizontally (but keep it a little bit under).

The exception to this general rule is the Character Select Screen pic, the Character Icon, and the Name Icon. These should not have any offsets at all (in other words, x=0, y=0).

    When you try what?

Anyway, I'd actually recommend XWE instead of SLumpEd. It's much easier to use and powerful, but you should make sure you back up your files constantly.
